After finding out that Doc Brown was trapped in 1885, Marty and the 1955 Doc find and fix the DeLorean. Learning that Doc gets shot in 1885 by Biff's great-grandfather, the outlaw Buford "Mad Dog" Tannen, Marty travels back in time to save Doc (who has become a blacksmith) and bring him back to the future. Arriving in the middle of a chase between the United States Cavalry and American Indians, Marty is forced to flee to a cave, discovering the DeLorean's fuel line is torn. Marty convinces Doc to come back with him and find a way to get back to his time before it is too late, but Doc is smitten after saving schoolteacher Clara Clayton. After running afoul of and defeating Buford Tannen and several dramatic action scenes involving using a speeding locomotive to push the DeLorean to 88 miles per hour (142 km/h), Marty returns to 1985 without Doc Brown. When the DeLorean appears in 1985, a modern train destroys it, with Marty barely escaping. Reuniting with Jennifer, Marty avoids a street race and the two visit the scene of the wreckage of the DeLorean. Suddenly, Doc, Clara and their children appear in a time-travelling steam locomotive. Doc reminds Marty and Jennifer that "[their] future is whatever [they] make it", so they must "make it a good one." The locomotive lifts off the tracks and departs from 1985, ending the trilogy.

Doc's excitement is short-lived, however, as he reaches in his pocket. He pulls out the Quantum Mind Jar, which he thought he disposed of in 2075. He is worried that not doing so will unravel everything they accomplished. The artificial intelligence of the Quantum Mind Jar tells Brown that they need to go back to the future, which he dismisses as he does not want to risk further time travel.

The show lasted two seasons, each featuring 13 episodes, and ran on CBS from September 14, 1991 to December 26, 1992 with reruns until August 14, 1993. Although Marty McFly is the show's main character and Jennifer Parker makes occasional appearances, the show focused primarily on the Brown family, whereas the films focused on the McFly family. The film's villain, Biff Tannen, also appeared frequently. In addition, relatives of McFly, Brown, and Tannen families were plentiful in the past or future parallel time zones visited. Unlike the films, which took place entirely in Hill Valley and the surrounding area, the series frequently took the characters to exotic locations. At the end of every episode, Doc Brown would appear to do an experiment, often related to the episode's plot. The first season also included post-credits segments with Biff Tannen telling a joke related to the episode, alluding to Thomas F. Wilson's career as a stand-up comedian.

Beginning in issue #6, the original format of one or two untold stories per issue was replaced with a multi-issue ongoing story arc. The original subtitle for the comic, "Untold Tales and Alternate Timelines", was used for the trade paperback which contained the first five comics in the series. The series has now gone on to what IDW calls "chapter 2" of the series with "Tales from the Time Train." This is a series of stories detailing where Doc and the Brown family went after time traveling at the end of Back to the Future Part III. Other mini-series published by IDW include "Citizen Brown", which adapts the Telltale video game, and "Biff to the Future", which depicts Biff Tannen's rise to power after being given the almanac by his future self. The latter is also co-written by Gale.

Later, they witness the Collector and King "playing" in the deserted streets of Bonesborough with most of the denizens as puppets. Amongst them is one of Willow's dads. Also playing along is Terra Snapdragon, who is being forced to dress up as Eda. And when she refuses to play along with the Collector's games, they turn her into a puppet, despite King's objections. the Collector decides to have Eda participate in their game, but King quickly reminds Eda is still cursed. With the promise of checking up on Eda made, they fly off back to the Archive House.

Meanwhile, Willow, Gus, and Hunter find themselves in another part of the detention pit. Willow has begun to lose control of her magic and ends up trapping the two in vines. She tries to assure herself she is in control, but she is not. Eventually, she breaks down into tears believing she's nothing more than a "half-a-witch". This causes Hunter to teleport forward and talk her down, letting out all the things he's been holding in ever since they came back. He and Gus then encourage Willow to open up about her problems, and she tearfully confesses to missing her fathers. The place begins to cave in, and Hunter uses his magic to save all three of them and escape the pit. They soon realize that Hunter has Flapjack's magic.

The Father recognizes that the Son has broken the rules of time. He wipes Anakin's memory of these future visions, and steals the Mortis Dagger to end the conflict. The Father impales himself, thus preventing the Son from stealing his power. The Son, stunned by this, is run through by Anakin. With all three Force wielders destroyed, the imbalance in The Force disappears on Mortis. The three Jedi are transplanted back to the galaxy proper, apparently at the moment that they disappeared."

Anakin descends into the Well, which lies hidden in the fiery bowels of Mortis, where he is met by Son. Son attempts to draw him to his side by revealing visions of a future of suffering, including a duel against Darth Sidious, the death of Jedi, betrayal on Mustafar, and the destruction of Alderaan. Fearful, Anakin refuses to confront the images and is overwhelmed by anguish. Son offers to help him change his future and prevent what Anakin has seen, and Anakin chooses to go with him. Meanwhile, Obi-Wan is on his way to the Well to check on Anakin. Upon arriving, he finds him poisoned by the Dark Side and in Son's company. He uses the force to push Obi-Wan's speeder into the dangerous magma. Obi-Wan wants to asks a question to Anakin, but he tells him that he is sorry. The Son and Anakin then depart. Obi-Wan is now stuck in the Well and is unable to escape, but he can go die in the magma. Obi-Wan contacts Ahsoka, instructing her to disable the shuttle (just right after she has managed to repair it), but before she can go about the task, Anakin arrives. Just in time, Ahsoka manages to sabotage the power systems, get away and recover Obi-Wan. Worried that the two will join forces with Father, Son departs to prevent this, enters his sister's tomb and recovers the Dagger.

Left alone, Anakin is confronted and questioned by Father. Anakin maintains that he will cause great suffering in the future. Father erases Anakin's memory of his future to break the hold of the Dark Side on him, and the two are rejoined by Obi-Wan and Ahsoka at the monastery. Son arrives soon afterwards, and Father pleads with him one last time to let go of his plans. When Son refuses to give up, Anakin attacks him, shortly followed by his friends, but Son proves too powerful for them. In order to strip his son of the Force which he has bestowed upon him, Father takes the Dagger and turns it upon himself. Shaken by remorse, Son recovers and makes peace with his father, just before he is run through by Anakin's lightsaber. With his dying breath, Father proclaims Anakin the Chosen One since he has brought balance back to this world and promises that he will do it again, but warns him to beware his inner self or else he will bring doom to the galaxy. With that, Father's body vanishes.

Fans of Manifest want to know when season 4 will premiere, which is expected in late spring 2022 and will consist of 20 episodes, which will be released in two or more parts.
